Thanks for the suggestions. That's a few more than we have thought of. We are planning on making the display very customizable on a per site basis, so everyone can manage the appearance the way they want without programming.

Ideally, the user should have display control too, but I don't want to mess around with adding stuff to the URLs since that makes them less usable. Client-side customization is the way to go, I believe, but we are a ways away from that.

Another current aid to less clutter is moving subtreads to their own base articles. Also, we'll add a hiding feature soon too, so you can just suppress the display of a subtree for everyone.
