The problem I think you are having is that you want
the level to be measured relative to the base article,
but it is actually measured relative to wherever you start
your display. So when you start displaying a second-level
message, the third level messages appear to be top-level
messages. This was actually intentional so that any message
looks almost like a base article itself, and it has almost
the same capabilities as the base article. Each message
can be the start of a new discussion, and perhaps moved
to its own forum if that is the right thing to do.
What you want is different kinds of messages at different points in the forum. So top-level messages are a different kind of message from replies. Many forum systems do something like this, and it makes a certain amount of sense. Structured dialog systems probably go too far in constraining the form of a conversation to the point that it gets stifled. I don't have any good suggestions for how to implement what you want in HyperNews right now. I'm planning a very general restructuring that will probably take this feature into account.
